You can download Pinyin Tones.zip. To use it, unzip it somewhere and start the Pinyin Tones.exe. chinese-tools.com provides an online script that does roughly the same.
The program comes with a help file. But to give you a rough idea, here's a
Type “Ni3hao3 shi4jie4” into the upper field, followed by a space or press of enter.
In the lower field you'll see what you typed converted to pinyin with accents (“Nǐhǎo shìjiè”).
You have to write the Numbers after each syllable, viz. typing “Nihao33” won't work if you want accents on i and a.
You'll probably want to copy the pinyin to a real word processor.
Use Ctrl+C to copy text from the lower field or the copy button to copy the whole output window.
Maybe you want to edit the pinyin-text in a word processor, paste it to Pinyin Tones (Ctrl+V or the paste button) and copy the converted text back to your word processor. That's okay, but remember, Pinyin Tones doesn't know any formatting (like bold or italic text). Consequently all formatting will be lost and has to be applied again later.
