The film takes place in 2001. An experimental weapon that fires miniature black holes, called the Dimension Tide, opens a wormhole and through which a giant prehistoric dragonfly enters the present. It deposits a single egg before exiting through the wormhole. A boy finds the egg and takes it with him when he moves to Tokyo. The egg starts oozing a strange liquid, so the boy throws the egg in the sewer. The egg, actually a mass of hundreds of eggs, splits up and starts growing. The eggs hatch into giant dragonfly nymphs called Meganurons that come out of the sewer to feed. They flood a portion of the city and moult on the sides of buildings, becoming adult Meganuera.
The swarm of Meganuera attack Godzilla, who is in battle with the G-Graspers, the anti-Godzilla section of the JSDF. Most Meganuera are killed, but a few drain some of Godzilla's blood and return to the sewer. With the last of their strength, the Meganuera inject Godzilla's blood into a huge, sleeping nymph. It molts and appears from the water as Megaguirus, the huge Meganuera queen.
After destroying part of the city with shock waves generated by her beating wings, Megaguirus heads to the waterfront and faces Godzilla. Being territorial, Megaguirus considers the city to be her hunting ground. She uses her speed to avoid Godzilla's attacks, but Godzilla eventually uses his speed against her. As she flies toward Godzilla, he lunges forward with his dorsal spines in her path. She flies into the spines, and one of her arms is severed.
During the battle, a special ability of Megaguirus is revealed: Having grown on blood from Godzilla, she can generate a blast similar to his atomic ray. She fires a huge ball of radiation, knocking Godzilla down. He gets back up, and Megaguirus goes in for the kill. She speeds forward with the stinger on her long tail lowered, trying to stab Godzilla between the eyes. In a climactic moment, Godzilla catches the stinger in his mouth. He bites down, crushing the stinger. Megaguirus rears up in pain, and Godzilla takes the chance to finally blast her with his atomic ray. She bursts into flame, and after being hit a second time falls to the ground and explodes, ending her savage life.
The Dimension Tide is used against Godzilla and is seemingly successful, but in an aftercredits scene, Godzilla's roar is heard as an "earthquake" strikes Tokyo.

Godzilla vs. Gigan and also known as Godzilla on Monster Island. A species of giant insectoid aliens from a dying Earth-like planet in the Space Hunter Nebula M plot to colonize the Earth and destroy all cities to make it more "peaceful" (Peace and technology are the themes of this film). They inhabit the bodies of recently deceased humans, thus resembling them, and work as the staff of the Japan branch of the peace-themed theme park, World Children's Land (based in Switzerland), the centerpiece being the Godzilla-shaped "Godzilla Tower". The plan of the Nebula M aliens is to use the space monsters King Ghidorah and Gigan (guided by two "Action Signal Tapes") to wipe out civilization. Manga artist Gengo Kotaka stumbles onto their plan after being hired as a concept artist for them. When Gengo and his friends play one of the incomprehensible Action Signal Tapes (which he obtained by accident) on their tape player, only Godzilla and Anguirus hear it from afar and catch on to this evil plot as well. Godzilla sends Anguirus to the source of the sound to make sure nothing's wrong, but once Anguirus arrives at Tokyo Bay, the Japan Self Defense Forces, having no clue on the monster's intentions, drives him away. Anguirus goes back to Monster Island, and Godzilla then follows him back to the city. Both monsters try to save the Earth from King Ghidorah and Gigan, though the Nebula M aliens plan to lure Godzilla into a shocking fatal trap via placing an extremely powerful laser cannon inside Godzilla Tower's mouth and firing it at Godzilla. Once the tower is destroyed by the main human characters (who have realized that the Nebula M aliens are overly confident in Godzilla Tower's external fortifications and have neglected interior defenses), Godzilla and Anguirus drive Gigan and King Ghidorah into a retreat back into space and have saved the world.

The movie begins where The Return of Godzilla left off, with Godzilla (Kenpachirō Satsuma) sealed away inside of a volcano and a scientific team picking through the ruins of a ravaged district of Tokyo, searching for tissue samples left behind by Godzilla. A team of American paramilitary soldiers working for a United States-based genetics research company called Bio Major attempts to escape with a sample, but is overcome by a lone mercenary and the samples are stolen.
Meanwhile, in the Middle East, a Japanese researcher named Dr. Genshiro Shiragami (Koji Takahashi) looks forward to returning home to Japan with his daughter, Erika (Yasuko Sawaguchi). However, a terrorist bombing destroys the research facility in which he works and at the same time, kills his daughter.
Five years later, Dr. Shiragami is now a haunted dreamer, who has lately turned most o of his attention to the study of the psychic energy of roses. A young psychic named Miki Saegusa (Megumi Odaka), who also heads an institution for intuitive children, aids him in his research. Dr. Shiragami is now seen as a harmless old man who uses his scientific knowledge to satisfy his own curiosity.
However, two groups are watching Shiragami: a gang of thieves hired by Bio Major and an assassin from a Middle Eastern country called Saradia. As it turns out, Dr. Shiragami is involved in the study of Godzilla cells. It is believed by Shiragami's employers that he is aiding them in figuring out how to utilize the cells' properties to create an Anti-Nuclear Bacteria (ANB), which is supposed to be used as weapons against Godzilla. The bacteria are designed to devour all radioactive material, and should prove fatal to Godzilla, but Shiragami, unbeknownst to everyone, has been conducting his own secret experiments...
When both the thieves and the assassin catch each other breaking into Shiragami's laboratory, a gunfight ensues. It is interrupted by an attack of a giant, mobile plant that kills one man and nearly kills another. The surviving thief flees, and the assassin barely escapes from the creature's grasp. Neither group realizes that they have just encountered the result of Dr. Shiragami's secret experimentations.
The next morning a giant flower is seen in a nearby lake, and Dr. Shiragami confesses that he combined the DNA of roses with that of Godzilla. Furthermore, he confesses privately to a young official that he had, in a fit of desperate grief, added the DNA of his daughter Erika to the mutated genetic structure, so that some of the creature is composed of Erika as well. He names the plant Biollante.
Meanwhile, Bio Major anonymously sends a letter to the Diet of Japan, informing Japan's government that they have planted several bombs inside Mt. Mihara, Godzilla's current prison. If the anti-nuclear bacteria is not handed over, the company threatens to detonate the bombs and release Godzilla. With the entire country held hostage, the government is forced to comply. The trade-off with the remaining thief goes well until the Saradian agent (the assassin) shows up, killing the thief before stealing the ANB. The thief dies before he can show Lieutenant Goro Gondo (Toru Minegishi) and Dr. Kazuhito Kirishima (Kunihiko Mitamura) how to deactivate the explosives, which are set on a timer. The bombs go off, Mt. Mihara erupts, and the mighty Godzilla is once again free.
Upon hearing Godzilla's roar, Biollante's blossom opens, and the creature begins calling out to Godzilla. Dr. Shiragami theorizes that this is because both Godzilla and Biollante are essentially the same being. With Godzilla's destination made clear, the JSDF prepare their strategies for dealing with the nearly indestructible creature. The Super-X 2, a remote controlled and stronger version of the Super-X from The Return of Godzilla, is deployed, and though at first seems effective in combating Godzilla, is eventually overwhelmed by Godzilla's heat ray, and is forced to retreat.
Godzilla reaches Biollante. A huge battle ensues, and briefly it appears that there is a stalemate. However, Godzilla's heat ray has an adverse effect on the composition of Biollante's cells, and the plant monster begins to disintegrate from exposure to the attack. With Biollante apparently dead, Godzilla continues on.
By now, the JSDF is ready, with the young Major Sho Koruki (Masanobu Takashima) in charge of operations. It is theorized that Godzilla, running low on radioactive energy after its fights with the Super-X 2 and Biollante, will head towards the nearest operational nuclear reactor, which is located in Tsuruga, on the other side of the country. All of Japan's military is sent out to meet Godzilla at Iso bay.
Unexpectedly, Godzilla surfaces in Osaka bay, avoiding a confrontation with the JSDF. Saegusa tries to help, attempting to make Godzilla turn away from Osaka. Her efforts distract Godzilla momentarily, but the force of Godzilla's will overwhelms the young psychic, and she faints. A plan is put into action, involving infecting Godzilla with the regained ANB, which Dr. Shiragami helped develop. In its final battle the Super-X 2 is destroyed by Godzilla after luring it into Osaka's business District. Here a division of soldiers, including Lieutenant Gondo, carrying rocket launchers equipped with the ANB awaits the monster. The operation is initially successful, despite the death of Lieutenant Gondo, with ANB injected into Godzilla at three different points, including its mouth. Godzilla is unaffected by the germs, and continues on.
The failure of the bacteria to work is attributed to Godzilla's low body temperature, which keeps the bacteria in a near-dormant state. If Godzilla can be heated, Shiragami theorizes, then the ANB should work. The JSDF develops another plan: lure Godzilla onto a field of microwave-emitting plates during an artificial thunderstorm, where it will be heated by the microwaves.
The operation begins, but it seems that Godzilla isn't affected by the microwaves as he crushes plate after plate beneath his feet. Just as everything seems lost, a low rumble is heard and Biollante's spores rain down from the sky. Suddenly a larger more mutated Biollante emerges from the ground. After destroying all nearby land forces, Biollante attacks Godzilla, and the two massive monsters (with Biollante being roughly 50% larger than Godzilla) fight to a standstill. Suddenly, however, Godzilla begins to wobble and, losing its balance, falls headfirst into the ocean. With the intense battle raising its body temperature, the ANB inside of Godzilla became active. With Godzilla apparently taken care of, the mortally wounded Biollante (Godzilla fired his atomic ray into her mouth causing it to blast out of her back) succumbs to its injuries and dies, disintegrating and once again, firing its spores into space. As the monster's remains float upwards, Dr. Shiragami sees the image of his daughter among the spores. Calling out to her, he walks forward and gets shot and killed in the back by the Saradian agent, who is still after Godzilla's cells. Dr. Kirishima chases the agent and fights him. The agent is at a disadvantage until he is able to grab his weapon again. Unarmed, Kirishima awaits certain death as the agent, from atop an inactive microwave plate, takes aim. Suddenly the agent disintegrates and Major Koruki removes his finger from the button that activated the plate.
With everything resolved, the characters take a moment to reflect and relax, when a dark form rises from the water. It is Godzilla, whose body temperature has been lowered by the cool sea water. With the ANB inactive again, Godzilla is healthy again, albeit restricted to the ocean. Seemingly content with this, Godzilla turns and heads for deeper waters.
The body of Dr. Shiragami is placed inside a tent, with his superior briefly mourning him before leaving. Erika is heard to comment on the events of the film, and the film concludes with a shot of Godzilla swimming away.

The film takes place in 1995. The film begins with a group of soldiers and scientists setting up at Birth Island to try Project T against Godzilla. The plan is to plant a device on Godzilla which will allow the humans to control him telekinetically, but the project fails. Meanwhile, an unidentified object attacks a NASA space station. The giant robot Moguera is sent out to stop the monster but is easily defeated. The monster lands on Birth Island and fights Godzilla. Unfortunately, Godzilla loses and "Little Godzilla" is captured in a crystalline prison below ground. The scientists discover that the space monster is a clone of Godzilla, so they dub him SpaceGodzilla. The Japanese Mafia captures the psychic Miki and brings her back to their base, in an attempt to use Project T to gain control of Godzilla. Unfortunately, their plan backfires. A recovery team is successfully dispatched and Miki and the team escape before SpaceGodzilla arrives and destroys the building. SpaceGodzilla lands in Fukuoka and destroys it in a matter of minutes, creating large crystals from the ground and turning the city into his fortress. Moguera arrives to once again fight the creature but is still no match for it. However Godzilla arrives and turns the tables on SpaceGodzilla. It is discovered that SpaceGodzilla is using a large tower in the city as a power source and it shoulder crystals to absorb power from it, so Moguera destroys them. The robot is defeated in short order by an enraged Spacegodzilla, but Godzilla finally manages to defeat SpaceGodzilla by using his Spiral Fire Ray, ending his threat forever and freeing Little Godzilla.

Although not much about Godzilla is known except for that he is still attacking nuclear powerplants, Godzilla 2000 takes up where Godzilla King of the Monsters leaves off. Scientists find a 60,000,000 year old fossil in the ocean. Because the light from their submarine beams on it, it awakens. As they attempt to raise this rock, it takes off into the sky on its own. Godzilla arrives and battles the JSDF, the UFO searches for a strong type of DNA to replicate in order to create a physical body for itself. It and Godzilla fight, and Godzilla was knocked into the ocean and disappears.
Discovering the secret to Godzilla's regenerative properties (named Regenerator G1), the UFO, arrives on top of Tokyo tower and drains all the files about Godzilla from Tokyo's super computers. Godzilla arrives and again battles the alien invader. The UFO ties Godzilla in cables and stuns him long enough to extract some of his DNA resulting, in the creation of a physical form dubbed Millennian. However, the alien is unable to control Godzilla's DNA and further mutates into the hideous monster Orga. Godzilla recovers and battles with the monstrous alien, but Orga eventually gains the upper hand, and drains more of Godzilla's Regenerator G1, converting into a Godzilla clone. Orga attempts to swallow Godzilla whole. Godzilla destroys Orga by using his Nuclear Pulse while in Orga's throat, destroying him from within. Then Godzilla attacks and kills the antagonist Katigiri, and the movie ends as Godzilla rampages through the ruins of Tokyo.
