Disable all plugins (but flash) by default
Especialy Java, because once again there is a hole:http://secunia.com/advisories/45173/
We all need Flash to watch youtube, ok. But why do people need Google update, Java, and numerous other obscure plugins ? if they need them, and they are willing to risk using them - then let those people enable them manually.
p.s.: Having a hole in Java - means that any scum from internet can infest your computer and use it for his own purposes, like sending spam and occasionally stealing some excess money from your credit card, EVEN when you are using latest version of browser, which is itself unbreakable.

The OP made the point that all these plugins are enabled by default. They certainly can be disabled manually using the plugins menu, but this would require a certain level of awareness and knowledge. In my case the flash plugin was the only one I had to install manually and therefore know about without running the plugins menu, but there are many others that my Linux system provides and which Opera uses and enables by default.
Nevertheless the vote is nonsense and doesn't cover the problem the OP tries to address.

Java plugin should ALWAYS remain enabled by default: Applets / Jawa Web Start / JavaFX / whatever, they should always work out-of-the-box with any browser; if not, Opera would lose users.
One thing is to allow some power-user to disable some plugin they don't need (opera:plugins is great for that), one thing is to chop out features because some dude thinks it is "obscure".
Believe me, the security vulnerability you mention pisses me off quite a lot (my company does ALL of its development in Java), but such things happen all the time, to all plugins, in all sorts of programs. It's the circle of life.
1) A dreadful bug that allows a malicious dude with infinite time and resources to execute arbitrary code is discovered on <INSERT_PROGRAM_NAME_HERE>.
2) Usually, if it's a Microsoft O.S.-related bug, the world suffer losses for millions. Otherwise the bug stays there for a while and nobody cares (there are indeed dozens of such bugs, in EVERY piece of software we use -- it's just that this very one has been found and posted about). In every case, if one uses GNU/Linux (whatever super-friendly distribution, ubuntu or whatnot), he or she shouldn't worry that much about viruses or malicious software screwing his or her filesystem.
3) Eventually, the bug gets fixed.
4) GOTO 1.
