Often that's a RSS newsfeed you subscribed to. Do you see a Feeds menu entry? Feeds > Read feeds will then show you the unread messages. Feeds > Manage feeds would allow you to unsubscribe resp. delete a feed you don't want to keep.

What does Tools > E-Mail and Chat Accounts show, e.g. any News Accounts?

i tried to reproduce this by subscribing to an RSS feed.
the icon in dock shows unread items, which was gone once i read them, but i wasnt able to remove the feed. i had to go through setup to start an email account and then sign in, then remove the feed.
any idea if showing the no. of downloads in the dock icon can be enabled? [like in win7 and chrome!]

I have a similar problem. Opera version 10.54, build 8348 on 10.6.2. I do use the mail system in Opera so can't delete the mail directory.
When new mail is received it shows the correct number of unread mails in the dock icon. But, after the mails are read the count in the icon never goes below 1. I have to quit Opera and restart in order to clear the error.
